I think he still would've won, but only by around 3% to 5%. Even with controversial Dem candidates and incumbents, winning a Senate race in New Jersey has been a very tough nut for Republicans to crack for decades now.

Remember that the race was very nationalized, and exit polls indicated that most of the electorate in NJ wanted Democratic control of the Senate. Thus, a very substantial portion of voters went for Menendez despite having a negative impression of him. If those factors were still prominent under a Clinton administration, it would likely be enough to save Menendez in most cases.
