So say the President appoints a judge to the Supreme Court to fill a vacancy , and say due to the fact the Senate is really busy with a more urgent matter the President decides to temporarily recess appoint a retired judge to the Supreme Court to make sure the Supreme Court has 9 justices on the court when the new session begins.

Then say in November the senate confirms the judge the President had appointed to the Supreme Court , so does that judge get seated on the Supreme Court immediately or do they have to wait till the recess appointment expires

Immediately. Though recess appointments have a maximum lifespan through the end of the Senate's next session before they expire, they can just as soon expire once another individual has been nominated, confirmed, & permanently appointed to the job in question.
