Tom Dewey was one of the Republican frontrunners in 1940, although he was just 42 years old and only a district attorney (he became NY Governor in 1943). What if he had been the GOP nominee? Is losing bigger than Willkie against the popular FDR in such a scenario?

I don't see it being any different than OTL's 1940 result-any Republican was going to lose against FDR. Dewey  might win one or two fewer states due to being a less charismatic and moderate candidate.
