After the failed coup d'état by Franco, Mola and the other generals, which drove to the Civil War, the republican state literally collapsed. In absence of authority, different and heterogeneous union or revolutionary committees took the power. Unfortunately, the hatred had gone off in those days and in the zone that nominally was controlling the republican government, which in the first months was lacking in the practice of any authority, there were murders of right-wing sympathizers and priests, because the ecclesiastic leadership (Gomá, a Francoist who gave the rebel cause the name of "Crusade") was supporting shamelessly the Francoist side. These slaughters stopped practically when the authority of the government was reconstructed. Little is said of the efforts of PM Negrín (PSOE) and the minister of Justice Irujo (PNV), not only for finishing with the pursuit but to re-establish the worship to the extent that was possible. On the other side, Francoist authorities gave orders to shoot Basque nationalist priests and repression in general it was systematized and focused to eliminate leftist sympathizers and to create, in general Mola's words, " a climate of terror " among the population.

I was unaware of Franco's persecution of Protestants...

Yeah that's a tough one. If I was a Spanish Protestant at the time, I'd back the Republic obviously, but as some guy in Canada who's concerned for the church as a whole I'm not so sure. My initial reading indicates that leftists sporadically attacked priests and seminarians before the 1936 election and the coup d'etat, which makes me skeptical that persecution would stop once order is was restored. I guess I'm a lukewarm Nationalist supporter then.
