Hillary would barely win, narrowly taking the Big Three and possibly Florida. No emails or Benghazi means no Comey letter. Trump may have found something else to latch onto, but given how narrow his victory actually was, I think she would be able to get enough voters on her side.
Since Gillibrand is never appointed to the Senate, she runs for reelection to her House seat in 2010 and loses to Chris Gibson.
Though who would Obama pick as Secretary of State in his first term? Maybe he chooses Kerry, causing Scott Brown to run for and win that seat instead of Ted Kennedy's.
