Longest thread ever is actually a very easy answer because it is tracked by the "Statistics Center":

In any case, the longest thread ever is The Official Obama Approval Ratings Thread, which tracked Obama's approvals for the entirety of his first term until Dave put it out of its misery shortly before the election because it was driving the entire site down apparently.

The rest of the top 5 goes as follows:

2: What are you listening to right now? (Forum Community; 2006-2012)
3: New Register Thread (Fantasy Elections; 2006-2013)
4: Northeast Assembly Thread (Fantasy Government -> Regional Governments; 2009-2012)
5: Post random maps here (Election What-ifs?; 2005-2017)

The Washington state politics megathread is currently 6th, and will probably overtake the Random Maps and Northeast Assembly threads not too far away from now I believe. It is also the only thread in the top 10 that is still active, and I can't think of any other real contenders that could get into the top 10.
