Hell Comes to Quahog (Season 5 Episode 3) is probably a contender. It's the one where Meg starts working at Superstore USA, clearly based on Wal-Mart, which causes others in Quahog to lose their jobs and Meg ends up as Peter's supervisor at the store. It has a clear anti-corporate message to it and is unambiguously leftist.

What about the one where Brian becomes a Republican after reading Rush Limbaugh’s book? The entire episode was mocking Republicans iirc

Some criticized that episode though claiming it made Limbaugh look like a good guy. And he did voice himself.

The one where they show the world as infinitely more advanced, and everyone sexier and happier, due to Christianity never developing to stop science and teaching harmful things like affairs being wrong.

Reminds me of that time travel episode where Peter and Brian travel to when Peter wasn't married to Lois and change the future where Al Gore wins the 2000 election, we have public healthcare, and all of the Republican Supreme Court appointees of the time die in a freak accident.
