George McGovern received 66% of the vote in Manhattan in 1972 compared to John F Kennedy's 65% in 1960 despite Kennedy doing much better nationwide. What was the reason for this?

Probably demographic changes within Manhattan such as a much larger black and Puerto Rican voting population by 1972. Also Catholic/Jewish shift to Nixon being balanced by a WASP shift to McGovern.

WASP shift to democrats, especially younger WASP. Humphrey did much better than Kennedy for that reason as well, and also blacks too.

Demographics and coalition shifts. The GOP was closer to its Eastern Establishment years in 1960 than in 1972. The party's center of gravity began moving to the South, the suburbs, and rural areas in 1968. So, fewer Republican voters, not necessarily McGovern being more popular than Kennedy.
