Considering that that were plenty of states where Humphrey did better than Kennedy, I'm sure there were plenty of counties.  Click on "Election Results" on the top of the page.

Humphrey carried Maine and Washington, which Kennedy had lost.  In the case of Maine, JFK won only two counties, but HHH lost only four counties.  In HHH's home state of Minnesota, there were several, along with the area around his birthplace in northeastern South Dakota.  I think there were also a few such counties in Iowa, and several other places.
