Interestingly, there are only two Dole-Gore counties (plus one city in VA), so it seems the longest streak this millennium is four (2000-2012) with the largest county of that type being Beaver, PA.
What city in VA voted for both Dole and Gore?

That may be the only Thurmond-Stevenson-Stevenson-Nixon-Goldwater-Wallace county. It's probably one of the only Stevenson-Stevenson-Nixon-Goldwater counties, too. Most of Nixon's counties in the South in 1960 voted for Eisenhower at least once.
Actually, that County voted for Humphrey.

Walpole, Wilmington, and North Reading are Massachusetts Townships that last voted for a winner in 1996 at the latest, and possibly earlier (I lack access to data for New England Township results prior to 2000). Although they are not full fledged Counties.

A total of 40 Counties voted against both George W Bush and Barack Obama twice each. All have since become solidly Republican (you can find the full list in an October 2016 Sabato Crystal Ball article).

Charles County MD, and Orange County FL voted against both Bill Clinton and George W Bush twice each. Both have since become solidly Democratic.

Also, I believe that it is cheating to include Counties as losing streak Counties if they voted 3rd party sometime in between.

Holmes County is a Thurmond '48-Stevenson '52-unpledged '56-unpledged '60-Goldwater '64-Humphrey '68-McGovern '72 county.

If you want to stick to just major-parties, there is a segment of southwestern Ohio that voted Greeley/Tilden/Hancock/Blaine/Cleveland, including Montgomery County (Dayton). It is really hard to find a modern example of a county voting for five different-party non-third-party losers consecutively, though Washtenaw County, Michigan, came very close in the 1970s and 1980s; it just barely voted Reagan '84, though. Had it not, it would have been McGovern/Ford/Carter/Mondale/Dukakis, but it was not to be.

If you want to stick to counties that always vote for popular vote losers, there are five contiguous counties in eastern Kentucky that voted Bush '00/Kerry '04/GOP since then, so they have now voted for PV losers in six consecutive elections.

Update: I revisited the 1860-1880 data and I think I have the definitive answer. Hopefully we can lay this question to rest.

By my count, 199 counties voted for a losing candidate in all 6 elections.

Twenty-odd of those counties, mostly in Kentucky, voted for Fillmore in 1856. (Only a handful voted for Frémont.) Kentucky being the home of Henry Clay and a Whig stronghold at the time, 16 such counties also voted for Scott in 1852, extending their streak to 8. However, their streaks all end there as Zach Taylor won and carried all of these counties in 1848.

Only two of the original 199 counties voted for James Blaine in 1884 – Greene, NY and Livingston, MO. Remarkably, both flipped back to Cleveland in 1888, extending their streaks to 8.

Greene then voted for Harrison in 1892, making it 9. That streak ended when Greene voted for McKinley in 1896.

So there's your answer. Greene County, NY (which is a lovely place) picked losers in nine consecutive elections: 1860–92.

It is the nation's only Douglas*–McClellan–Seymour–Greeley–Tilden–Hancock–Blaine–Cleveland–Harrison county.
So Greene County, New York voted for the loser every election from 1860-1892, giving it a losing streak of 9 elections.

Walker County, TX, 1876-1908, losing streak of 9. Voted third-party three times.

Here's where it gets interesting. Churchill County's vote was tied in 1868 between Grant and Seymour, while McLellan won the vote in 1864. If you count the 1868 tie vote as a losing vote, its losing streak is extended to ten, from 1864-1900, longer than both Greene County, NY and Walker County, TX.

It's not as big as a losing streak as the ones above, but I found it interesting that Butte County CA had a 5 election losing streak from 1880 through 1896, voting Hancock-Blaine-Cleveland-Harrison-Bryan. This was a particularly cool streak since Butte County and the nation switched parties every election during this period, just in the exact opposite way.
