How likely is it that there are actually more Republicans in the US with these states missing ?

Definitely the gap would be smaller.  After all, if only the States that do not keep track of registration has been able to vote for President, then Romney would have won the electoral college by a margin of 122-106.  There's also a good chance he won the popular vote there as well, but I don't feel like doing that math myself.
