Obama resigned on November 16th before the lame-duck session, and Biden served all the way until Janurary 15th, and got sworn in for his seventh term.

So there is plenty of precedence for Kaine staying in.

Al Gore also stayed in the Senate until January 2, 1993.

If Democrats win a 50/50 Senate majority, and they wanted to make a rules change regarding filibusters, would Kaine's situation create problems?

Why would it? Kaine is perfectly entitled to remain senator till the moment he is sworn in as VP.

Massachusetts Rules. The governor appoints a placeholder who serves until a special election (which would be held, in VA, in Nov 2017), not all the way to the next regular election.
