No. The author specifically states that they are taking neither the side of transgender activists nor the side of some feminists:

The Guardian rejects the idea that one of these positions is the right one – and the other wrong.

This line particularly seems to be controversial:

Any new law must not give violent or controlling male prisoners a new opportunity to dominate women by changing gender and transferring to a female prison.
And while some may consider it to be classifying all transgender people who become female, it doesn't. It is simply stating that it is important to place certain restrictions on transgender rights for prisoners to avoid people of taking advantage of the system. Is the statement completely correct? Maybe; depends on your opinion. Transphobic? No.

  They don't take anti-transgender positions, they just say that the rights of transgenders shouldn't come at the expense of the rights of women:

Women’s concerns about sharing dormitories or changing rooms with “male-bodied” people must be taken seriously. These are not just questions of safety but of dignity and fairness.
While one may disagree with this statement, it certainly doesn't demean or insult transgenders, it just states that opposing opinions should be respected and thought over.

So, no. The article is at worst insensitive to transgender issues, not transphobic.
