How would Gore look against W if he was already President given Clinton resigns in 1999, after the midterms, in this alternate timeline?

Given how close it was, with the peace and prosperity of the time, on top of having incumbency I think Gore is favored.

Assuming that Bill Clinton resigned over the impeachment / Monica Lewinsky, Bush wins by an even larger amount in the electoral college, and probably wins the popular vote.

Better coordinated backlash to Lewinsky Scandal that brings out the religious right- then the dot-com crash starts on President Gore's watch right before the election. Lieberman is moderate enough that congress approves him as VP, and that doesn't help Gore in Portland. A small, but electorally significant shift.

Seems about right give or take Pennsylvania, Michigan, and Minnesota. I would assume the Republicans hold onto their Senate seats in Minnesota, Michigan, and Washington in addition to picking up New Jersey and Nebraska.

If Clinton is resigning after the midterms, that means there is a repudiation of him in the election. Think +3 in the senate. I agree that Lieberman is an easy sell for VP nomination. I also think Gore would pivot hard to the center. No Elian Gonzalez and you have Jeff Greenfield's story.
