Yes, and it was often far worse in the north as it extended beyond one race. Jews & Irish were quite discriminated against as well in northern states and cities. The largest concentration of Jews in the US in 1860 was the South.

Since when was New York (which had the largest concentration of Jews in the US in 1860) in the south?

This was the action of one commander in one portion of the army. 
The Lincoln administration forced that commander to rescind the order.

I am suprised that you would link to an article that declared that the "Southern cause" was "a cause that had at its core the perpetuation of slavery."   But if you want to present this as a good source of information, I whole heartedly agree.
